(1) Construction of Peptide Spectral Library
Summary
My project is a reference database of experimentally identified peptide MS/MS spectra. It contains important information such as peptide sequences, precursor m/z values, charge states, fragment ions, retention times, and protein annotations. In my experiment, the spectral library is used to support peptide identification and targeted proteomics analysis in Skyline. When mass spectrometry data are imported, Skyline compares the experimental data with the reference spectra in the library. This helps select reliable target peptides and transitions for chromatogram extraction. The spectral library is useful because it is based on real experimental fragmentation patterns rather than theoretical predictions only. Raw MS files alone are not enough to build a reliable spectral library. Peptide identification results from database search tools such as Proteome Discoverer, MaxQuant, or Mascot are required. These search results provide peptide-spectrum matches that connect MS/MS spectra with specific peptide sequences. Therefore, the peptide spectral library improves the confidence, accuracy, and reproducibility of peptide identification and quantification.
